I have reviewed the whole post, and realize the issue. To check the issue, I would like to confirm the following things:
1. What’s the version of Windows server where you install the Dirsync tool? Have you deployed an Exchange hybrid environment?
2. Do you install FIM or SQL application in this impacted server?
3. Does the issue occur if you install Dirsync on another flesh domain-joined server?
From the generic errors, based on my experience, it seems it is related to the network. Could you check the following points to troubleshoot the issue?
1. Could you access the local AD database using ADExplorer from the server where you installed the DirSync tool?
2. When the issue occurs, could you ping the DC and they are reachable?
3. Run repadmin /replsum on the DC to check if there are replication errors.
4. Temporary bypass any filter between DC and Dirsync server, and turn off the firewall if necessary.
